As a thought exercise, if Navy won the CFP, would we credit the Patriot League with the FBS championship?

Yes - UConn's title is the only one this year that "belongs" to two different All-Sports conferences.

Men's Water Polo: Mountain Pacific SL (Pac 12)
Bowling: Southland Bowling League (SEC)
Women's Hockey: ECAC (Liberty League)
Men's Hockey: NCHC (NSIC)
Rifle: Great American Rifle Conference (SEC)
Skiing: RMISA (Summit)
Women's Water Polo: MPSL (Pac 12)
Pac 12 counts the NCAA championships won by member schools, even in sports like Water Polo, as Pac 12 titles.

Yup, the Pac-12 does that. I don't think we'd count titles by affiliate members like SDSU in soccer, but maybe someday we'll find out. Also, it's the MPSF, not MPSL.
